Will the pro edition work within the PHP nuke system?

Yes Zoom can index a PHP-Nuke site. You can even do it with the free version of Zoom, except that the free version will be limited to 50 pages.

PHP-Nuke has a limited search function already build into it, but there is no reason why you can't compliment it with Zoom.
