Does the number of folders that files are stored in slow the search speed down?

As an example I have 10,000 files I want to be searchable. Once they are indexed does it matter if there are:
10,000 files contained in 1 folder or
1000 files contained in each of 10 folders or
100 files contained in each 100 folders

I would think that the fewer folders would be quicker, but once indexed it may not matter.

I hope this question makes sense as it will determine how I structure my website.

Using extra folders (or not) will not effect performance.

There are some typical benchmark results (http://www.wrensoft.com/zoom/benchmarks.html) here.

The major factors effecting search speed are,
- The hardware in the server / PC
- The script option selected in Zoom
- The number of documents indexed
- How much load is already on the server
- The type of search performed (wild cards and exact phrase are slower than single word seaches)
- If the index files have been cached in RAM
